HPLC vs Mass Spectrometry: How Purity and Identity Are Verified

When a research peptide is described as “verified,” two analytical techniques usually sit behind that claim: high-performance liquid chromatography (HPLC) and mass spectrometry (MS). They answer different questions, and a credible verification process uses both. Here’s what each one actually does, in plain terms.

HPLC: measuring purity

High-performance liquid chromatography separates the components of a sample by pushing it through a column under high pressure. Different molecules travel through the column at different speeds, so they emerge — and are detected — at different times. The result is a chromatogram: a series of peaks, where each peak represents a component of the sample.

The target compound shows up as the dominant peak. By comparing the area of that peak against everything else present, the laboratory calculates a purity percentage. A result of “≥98%” means the target compound accounts for at least 98% of the detectable material, with impurities making up the remainder.

What HPLC cannot do on its own is confirm what the main peak actually is. A sample could be 99% pure — but pure of the wrong thing.

Mass spectrometry: confirming identity

That’s where mass spectrometry comes in. MS ionises the molecules in a sample and measures their mass-to-charge ratio extremely precisely. Because every compound has a known, characteristic molecular weight, the measured mass can be compared against the expected value for the stated sequence.

If the measured molecular weight matches the theoretical weight of the claimed compound, identity is confirmed. If it doesn’t, the material isn’t what it’s supposed to be — regardless of how pure the HPLC said it was.

Why you need both

The two techniques are complementary, not interchangeable:

  • HPLC tells you how pure the sample is
  • Mass spectrometry tells you whether it’s the right compound at all

A COA that reports only one of the two leaves an open question. Purity without identity, or identity without purity, is an incomplete picture.
